Just encountered this issue as well, also in a Swamp (Herbarium) realm. After first loading the realm the trader was shown on the map and I marked its location, but after doing the Fae Tower the trader was gone. I confirmed the caravan was still there but the trader icon was also removed from the map - I only knew where the caravan was because I put a map marker on it beforehand. Attaching screenshots.
