If you kill the heart of an infestation then take too long in clearing the enemies, the enemies will despawn mid-fight.
This does not seem to happen every single time (Bombardiers and Snipers seem to run around for a long time), but a lot of tanky enemies like the big hammer bois and Kyrosiphons will eventually despawn even if you are actively fighting them near the infestation site.
