Before the update I always climbed over the site of power gates instead of waiting until my gear score let me through. This time I did the same and killed Azazel. Now Im trying to complete the first Empyrian quest and can't because it's asking me to kill Azazel but I already have.

As another player said down in the comments, resting will Reset the SOP Bosses and allow you to progress.

So you deliberately bypassed the intended quest flow and now you are complaining that you broke the quest flow?
Rest in the same realm as the boss to respawn it. It worked for me and is good for farming mats too.
