Using an Xbox style controller, the first time you quick stack it puts the first item in the chest. then the same button will quick stack the inventory. As far as I can tell its reading the equivalent button as moving an item for the first item.

NPC Inventory Disappeared after traveling to respite. He walked over to an already crafted base (nothing was needing to be built), and interacted with the smelter as if he was building something then everything was gone.
