This is the same game I've been playing since the last major update. The slots on the craft station are unassigned since the recent update. If I move the augmentation, it becomes associated. I just used up some high end materials for some new boots that don't have any augmentation bonuses. Extremely annoying
Potential fix found, go to the crafting station missing the augment and hold down to inspect the item, this allows you to assign the specific augments you want.
I have the same issue myself, no idea if the augments are still applied.

hmmm, it seems you've reworked the augmentation bonuses again, since my weapons are missing many of the buffs they had. This makes it even more difficult to sort this issue out out....
