Different augments and minor card bonuses are correctly displayed with the correct damage on the weapon preview. But once crafted, some of them may disappear, resulting in lower damage being displayed on the weapon, inspection screen and character stats. Real weapon damage seems right.

Just to provide another example of this, last night I crafted a masterwork umbrella. It used 3x fabled Sheliak, 1x star ruby (via Focal Shards), T1 assassin augment, Forge minor card and a T6 Executioner augment, which should have come up to 60% crit.
Everything assembled meticulously and triple-checked all components, augment and minor card before hitting craft. I absolutely know beyond the shadow of a doubt that final slot contained 2x Focal Shard (Star Ruby).
The preview dialog showed the right numbers.
The actual output both did not list the star ruby and reflected only 48% crit as if the star ruby had not actually been included. I crafted only 2 of those focal shards, and there were at this point no star ruby in any inventory according to having selected a different recipe with a cut gem slot to check, so they definitely got used, no case of accidentally selecting the wrong gem.
I was raging, and a few folks in discord were trying to help me figure out what happened, doing the math to confirm specifically the star ruby had been excluded by confirming the other stats from the Sheliak added up correctly, etc.
Eventually discovered that by mousing over my total crit on the full character stats it listed the umbrella with the correct 0.6 crit bonus there despite the inspect on the umbrella itself claiming 0.48
